I imagine you have squareish fob with 2 buttons? If so that is Lucas alarm system. Each time you disconnect car battery you need to re-syncronise fobs back with the car.
Press 4-5 times unlock button while you are within the car and the fob should resync with the car and you should be able to start the car.
The fob is a square but it's a Clifford alarm that's my fob

If the alarm system is changed from originaly factory fitted to aftermartekt one, then, unfortunately I cannot help,as,I am not familiar with what alarm system is fitted and how it interact with the car electrics.
More to this, if aftermarket alarm system is fitted, then visit to car electrics garage could be the only way to go.
